Microwaves have a "stirrer" which is a spinning metallic plate in the top of the housing that disrupts the microwaves and bounces them around the oven's interior. That and the rotating turntable are supposed to help heat things more or less evenly but sometimes there can be hot or cold spots, try putting the containers you are heating not exactly in the middle of the turntable, if it consistently not heating evenly perhaps the stirrer is not functioning.
