“I am replacing a GE JVM1440BD003 with a JVM3160DFFB, hopefully the upper holes match. Will they? Not too worried about the back mounting bracket, but upper bolting locations are worrying me!”

We had a Best Buy rep install our microwave. I am pretty sure the upper holes matched from our previous GE which we had for 17 years. However, the installer used the previous bolts as they were longer than the ones that came with the new microwave. Once again, I am sure Best Buy customer service can probably answer the question.
