An adapter for using the headphones does come with the case.
It screws in with a water tight seal, so that even when using your headphones, the case is water tight.

There is an adapter that comes with the case that screws in to the phone case that keeps the case water proof. 
The adapter is easy to carry and install. Easier to use, just plug in your headphones and you are good to hear!

This case comes with a screen protector, the headphone adaptor, and the case itself. You would have to bring that adaptor with you separately if you'd want to use your headphones with this case, because it is bulky. You might be able to fit the jack in straight from your headphones if it is small enough, but you wont get that water tight seal. I'm not sure how to answer your last question about it still being waterproof. I'm not entirely sure that you would want to have headphones on under water. I suppose that would have more to do with your headphones if it is waterproof or not. If anything, the adaptor screws in the auxiliary port of the phone which still creates the water tight seal if that is what your asking. But the adaptor is only about 3 inches in length, so I wouldn't recommend dipping the phone any further than that.
