“Using a 600 package of Twinkly Lights, which has two strings attached to the controller. Does it make any difference which string is used at the top and the bottom of the tree? I am asking this as the app spiral did not track properly.”

No, it dosn’t matter. Once the lights are on the tree, you are going to use the app to “map” where they are. They are smart lights and will sync beautifully once mapped.
