I would recommend to indeed get a fan controller if you'd like to control speeds for these and others you'll use.

A:AnswerIt would work best on top, the case is ment for the lq coolers so its build to fit either way but it comes with 3 fans on front so it would be easy to just put on top of case

I'm afraid that it'd be a very tight fit. If you must use the RM1000X then I'd recommend going for a bigger case either way as pretty much any component you decide to fill the PC with will not come close to using the 1000W either way.
