Great question! You would need a smart thermostat for each zone. Once installed, you can group them in the ecobee web portal so they follow the same schedule.

You need a separate thermostat for each zone if you want them to be able to operate independently - that way they each sense their local environment to turn the heat/cold on and off and also tell the control board to control the dampers on each area's ducts to direct airflow to the correct zone. I have two, wired to the old thermostat wiring in each case, and they work fine here.
