No, you’re right, the furnace or air conditioner will run regardless, but will run based on the room you tell it to obey. For example, my mother-in-law is always cold, so the sensor is “active” in her rooms during the times that the she’s home, meaning it won’t let the AC run more than the setting in her room at certain times (or heat—will warm her rooms up), even if that means the living room is cooler or warmer.

Nest doesn’t control air flow but if your Nest is located in an area away from where you may be at any given time it may think it has reached a desired temperature when the temperature where you are (family room, bedroom etc) is either cooler or warmer than what you want. You can set up schedules so that the system will heat or cool based on a specific room rather than only on the Nest Thermostat. Of course the rest of the house will be affected as well.

If you want to control the airflow you need to work with an hvac person to add dampers to create dual zones.
