“I have 2 5/8 inches clearance between the bottom of the TV and the stand. This sound bar would block the remote from working. If it was placed directly behind the TV would the actual speakers on the Mini sound bar have clearance for unimpeded sound?”

No, not at all! I have about the same clearance and the speakers still have plenty of space to flow out the sound!
