You will not get the headphones as a bundle without adding it to ur cart. 
I have placed a pre-order and didn't get any indication that I will get the headphones. I went to the headphone page and there I found the bundle details saying if I buy it with the xperia 1 phone will get a $299 discount (get it for free)
So I canceled the pre-order and made a new one with the headphone in the cart and I got the discount. Free headphones with Xperia 1 pre-order.

I went through the pre-order process on June 28th still nothing.. We'll see, other sites clearly state it comes with the headphones.

Yes. You have to go through the whole order process and at the end it comes bundled with the phone. You get the headphones the day you preorder!
