I don't see why you couldn't just make sure you hook into the speaker wires that are going to the rear speakers that are above your head.

The factory wiring harness should be running right along the passenger side floor, underneath the plastic trim next to the doors. It's possible to splice directly into that to get to the speaker wires that run back to the subwoofer. Connect the wires you spliced onto these to the speaker level inputs of the Hideaway sub, and you should wind up with both of them functioning. Honestly though? I can't speak for how the 2016-2017 JK's sound with the "premium audio", but I know earlier models like my 2014 really didn't supply enough power to the factory sub to get much sound out of it anyway. You wouldn't really lose anything by just disconnecting it and using the Hideaway by itself. (They've redone a few things with the audio in recent years, trying to make the premium audio packages sound a little bit better. But all of them are crippled by the poor quality uConnect Chrysler head units they offer, plus wimpy power amps.)
