“The Ledger Nano S sells for $79.00, but if you put it in a protective travel case it is $40.00 cheaper at $39.00. How is that possible? Does Best Buy (or anywhere else) sell the travel case separately?”

The case itself is $39. You have to buy the ledger separately. It's a little confusing the way it is advertised.
