“When marked-up PDFs are exported, are the annotations flattened/baked into the PDF file? Or do they remain editable, extractable, and deletable on the Mac and iPad using standard PDF apps? If baked in, can the RPP create a summary of highlights?”

The annotations are flattened. Im not oaware of any functionality regarding summaries as this is a feature of your PDF conversion softare.
