“Can I start something in basket 1, and later put something in basket 2 and cook it while basket 1 is still cooking? I’m hesitant to put some foods in basket 2 and use the smart finish feature for foods that shouldn’t sit out very long.”

You can start each basket independently and at any time even if the other is active. Stopping one at a time is harder and might not really be possible.
