“How do you fit the pieces inside the Ninja XL 6-1 grill to store everything together when not in use? I’ve tried to fit the standard appliance pieces inside the grill and can’t seem to make it work.”

The short answer would be that you can't. I don't believe that all the pieces were meant to be stored inside while not in use. In my experience it is designed to have up 1-2 of the inserts inside the grill at any time. Unfortunately you will need to store the extra piece(s) somewhere else.
