Yes, this does come with a Wacom EMR pen. While there isn't a slot for it on the computer, the bundle includes a storage sleeve.

It's listed in the "What's Included" section - "Wacom EMR pen" The one on display at the store has the pen with it and it seems to work really well. I think I'll pick this up while it's on sale as my old Acer C720 is starting to develop some issues. I don't know about a stow away slot. The one on display at the store has a cloth sleeve sticking out of the right side of the case that the pen slides into. Not an ideal solution and I don't know if that is for the display or if that's the way it's stored.
