OneNote is my choice for note taking. I love the ease of use of the actual program. Yes, it is from Microsoft, but on the App Store you can download it for free to try it and if you love it you can pay 69$ a year for Office 365 and get all the office programs plus cloud storage and they still work beautifully on the IPad.
