“Should I stand this tower upright or lay it on it's right (non glass) side? I noticed that there's a fan at the bottom and I don't want to block anything off.”

With the fans and location of fans on this machine, you should have no issues with standing this machine up. That is how I have mine and it runs great.

Also, not that as a desktop tower, there won't be any feet on the side panel to protect it from getting scratched otherwise the PC should be able to run just fine in that position.
