Yes. It will continue to charge the batteries with the xbox off.

I think power still flows through the Xbox even when you supposedly have it powered down completely (I'm talking about the complete shutdown mode and not the sleep mode for constant connection). You'll see and orange light when it's charging and a white light when the battery is fully charged.
