1. Technically, yes, but letting lithium batteries go unused for long periods of time is bad for them in general. Keeping them in the case is on the balance probably better for them than the alternative of letting them sit outside the case since it'll take longer for them to run completely dry, at which point they won't be able to accept a new charge. 2. Some of the proprietary features like the touch controls or EQ settings do require a mobile app to configure, but apart from that you shouldn't have any issues connecting it to your Linux machine as a generic audio device so long as you've kept the Bluetooth stack reasonably up to date.

Sorry, there was a problem. Please try again later. The booklet says there is an app for burn in for iOS and Android but the earbuds work without the app. Battery degradation is unknown to me

Please try again later. As an addendum to my answer for #2, keep in mind that you'll need the Epic Air ANC app for Android or iPhone to adjust eq, ANC/BeAware, and side button functionality. I'm not sure if this would work in BlueStacks or other Android emulators for Linux; for the Windows and Mac people out there, I highly doubt it would work in BlueStacks for those platforms.

Like any good smartphone or laptop, the charge control circuit automatically stops feeing a charging current into the batteries for the earbuds and the charging case the moment the charge control detects the batteries are 100% full. Now, for long-term storage, it's recommended to keep lithium batteries between 50 and 80%, but this would be for a period of over 6 months. 2) from what I can tell, these earbuds use the same standard profiles that any Bluetooth stereo headset would use. You should be fine, but if your current sound subsystem gives you issues with lag or stutter, you can always try another sound library.
