“Would the RCA Jack be plugged on the head unit or my aftermarket amp RCA? If so, would i need a an adapter since the RCA cable from my amp has two male jacks?”

If you have an aftermarket amplifier, you would connect the head unit to that amp with RCA cables. Most likely, you would wire the subwoofer to the aftermarket amp directly. The factory wiring leads to the factory amplifier.
