I took a bit of a look online, and the best suggestion I saw was to remove the kindle from the case and clean it in the sink using some laundry detergent. There was also a suggestion about using a bit of carpet cleaning foam to remove harder to deal with stains and dirt. I would just search online for "kindle cover cleaning" to get an idea of what other folks have succeeded with, and maybe try out any chemicals on a bit of the case you won't see often to make sure that they're not going to discolor it.
