“Why would you use a processor with integrated graphics if you are using a discrete graphic card? Seems like a waste of cores and a not very well thought out build.”

It is for power management and system efficiency. The discrete video card doesn't have to keep running if less power is required, that the integrated GPU can handle. Also, by doing this, it can prolong the lifetime of the deasktop PC, as a whole.
