“I have a two zone system in my house. Is the installation for two thermostats any more complicated than it is for one? Also, how will the auto feature work if one unit thinks that area needs heat and the other thinks it needs cool?”

The setup walk-through looked pretty easy. I do not have a dual zone but looking through on screen instructions, it was step by step. And their documentation was easy to follow.
