“I want to get 2 of these TV's for bunk beds...one on top and one on the bottom. I would expect the remotes to interfere with each other. Is there a way to program the remotes so they don't interfere and each remote only operates it's respective TV?”

You can pair each remote to each TV separately. Also you can use the Amazon Fire TV app on your Smartphone to control the TV over Wi-Fi.
