There won't be a problem, but how Roomba interacts with the rugs depends on their size and weight. If the rugs are small or lightweight, Roomba may move them out of the way and continue cleaning. If they're heavier, or secured to your floor with carpet tape or a rug pad, Roomba will likely vacuum them/drive over them. You can get some indication by seeing how the rugs respond when you push your upright vacuum, but Roomba is lighter-weight with adjustable wheels and will be more nimble.
I have throw rugs in my home and it doesn't seem to cause any problem for the iRoomba but these rugs are substantial. Also one of the rugs has fringe on the ends and it doesn't get caught up in the iRoomba.

IT DOES OFTEN CATCH THOSE WITH FRINGE BORDERS. BUT NO PROBLEM WITH OTHERS.
