“I recently purchased this amp and when It first turns on the protect light comes on for about three seconds then it shuts off and the amp works fine. Is this normal?”

It is not normal, coming from someone who owns the same amplifier. My guess is you either have a grounding issue (unlikely because those tend to also cause your subwoofer to make a phantom noise when powered but not in use), or a small short somewhere in the amps circuitry, perhaps along one of the two input modes which you are not using.
