This has nothing to do with your subwoofers. Having said that, if your stereo is playing your alarm system would probably trigger by the motion sensor if your subwoofers are loud and your alarm is on. Depending on your alarm model and manufacturer you should be able to disable the sensor while still leaving other security functions enabled. Hope this helps. Rock on!
