“It seems that the bottom of the drain under the filter area retains water. Seems like its about 2 inches of water and if left for a couple days without use it smells pretty bad. Is there something that may not have been done properly like drain install?”

Not that I know of. I guess you just need to keep using it to maintain the fresh smell
