“Will it work without the screen protector? I have this case for my iphone 5. The screen protector doesn't fit to the screen and causes "bubbles" making it hard to push buttons. Can I remove the screen and the case still protect against drops and water?”

Bubbles may be caused by minute dust particles... Wipe the phone extremely clean as well as inside of case... Removing the screen will keep the case from being waterproof

If you're talking about the actual screen that is attached to the lifeproof product, do not cut that out. If you do, then you just wasted money. The case still protects your phone which is its purpose. On my end, I'll take the bubbles under the screen, better than having it drop and the screen shattering just because I don't like bubbles.
