The PCI Express 3 standard was designed to be backward compatible with PCI Express 2. You may want to check the motherboard manufacturer's website for firmware updates that address problems with newer PCI Express cards or Google to see if other users of your motherboard or system have problems with newer PCI-E graphics cards, but it should work fine.
