I had the same dilemma when purchasing my D5500. Everyone's usage varies, but below are the things that sold me on the D5500 compared to the D3300. Low light situations are better. Battery life is better. Built in WiFi. (I don't remember 100%, but I think there are external wifi adapters sold, but it was one extra thing to keep up with for me so the built in was KEY) Touchsreen display. (This did take some getting use to, but now that I have it, I don't know what I would do if I didn't.) Increased focus points (My last camera only had 8 or 9 and this one has 39. Huge improvement. D3300 only has 11)

Another difference is that the D5500 offers 39 Autofocus points to the D3300's 11 autofocus points. In addition the D5500 has built-in WiFi. To use the WiFi option on the D3300 you would need to use the optional WU-1a Wireless Mobile Adapter accessory. Guide Mode, which is only available on the Nikon D3300, teaches you how to take a great image and will let you know what options are best for each subject. Both cameras offer a Scene Sports Mode which allows you to take images continuously at a fast shutter speed to freeze movement in it's tracks, so that you don't miss any of the action.
