I'm not sure why you'd want to run hot water through the machine anyway since it's main job is to make hot water. If you want hot water for soup or tea, simply don't add coffee to the brew basket. I would clean the basket thoroughly though if you're going to use it for something other than coffee so your soups and teas aren't tainted with coffee flavor.
