“Why would stores only have 1 controller to offer? The same thing that happened with the NES system is happening with these controllers. They are being sold for triple the original price on 3rd party sites! Will these controllers be available again soon?”

Sadly, the stores apparently have no "control" over this. Nintendo decides what to send out and how many. Some stores receive only consoles while others get both. In either case, the number of available controllers sent to just about any store has been significantly less than the number of consoles.
