Yes there is. The pencil will click into the snap on cover.

Yes, there is a place to store the pen on the removable hard shell.

Yes, it has a spot to hold the Apple pen.

There is no holder for the pen, however I wouldn't expect one, since the case is designed exclusive to protect the iPad.
