The controller and console should re-connect and not require running through the pairing process every time (unless the user has paired the controller with another device). On Nintendo Switch 2, as soon as user put the console to sleep, all connected controllers will be turned off. After that, whether it is docked or not, the user will first need to wake the console by pressing the power button on it. After that is when controllers (like the NS1 EnWireless) can connect to the console again by pressing the home button on it.
