I had something like this happened, I totally powered off the Xbox and unplugged it, waited 20 seconds and plugged it back in and it works. I believe this happens when the Xbox shutdown to inactivity but doesn't "release" the controller, you just got to clear the connection

If the light turns on but the controller doesn't connect, it could be the Xbox One not able to find your controller and pair. A couple things you can try. 1) Turn off your Xbox One, keep the controller connected and turn your Xbox One back on. 2) Disconnect your controller from the Xbox One, then reconnect it, while the Xbox One is on. 3) If you have another controller, try connect it to the Xbox One, if that works, then swap out that one with the new one, see if that helps pairing. Rule out what's not working. 4) If you have a desktop pc or laptop, try connecting it to the PC first. See if it's a defective controller. If you can connect to the PC, then try again on the Xbox One. The key is to use different variations and rule out what's working and what's not working.
