one 3.5 jack is for headphones, the other 3.5 jack is an aux input. Example... you plug your phone into the aux, you can then play music from your phone, and it will go through the speakers, while the speakers are playing sounds from the computer. The problem with the Aux port, is that whatever you plug into it, needs to be a "source" that plays sound. On a side note, most motherboards have multiple audio jacks, Realtek (most motherboards) has 6 jacks, it may be possible to plug the sub into one of those.
