All of your answers can be found on PC related forums as this is nothing more than a lite gaming PC with controllers and a battery yes input is customizable tho the buttons are (A,B,X,Y) you could potentially find a solution if you for whatever reason want in games to display something else like PS input and as far as I know GTA5 does not allow cross save between PC and Console thus you may need to start a new save on PC(ROG ALLY)

You can do it in steam on a per game basis (if it's a steam game). You can do it in Amory Crate (ASUS ROG software) also on a per game basis, which should work for any game.
