I don't use a program other than the "windows explorer" function of Windows i.e. I treat it like a hard drive, and manually select whether things are going into the Music, Podcast or Audibook folder. As for why it matters which folder you can put things in, the software interacts with them slightly differently, giving you different options: Ex: you can play podcasts (& Audiobooks?) at 3 different speeds, but you can't shuffle or repeat like you can files in the music folders.
