My wife's phone battery died half way through the transfer. She unplugged the flash drive, charged her phone, then plugged it back in. It continued to download where it left off without a problem.

However, as you are copying the files you would be having the original files on your iPhone. SanDisk always recommends keeping the phone battery at least 50% charged before transferring the data.
