“Sony setup recommends plugging my devices into the HTA7000 soundbar, then plug the soundbar into the Sony A95K tv. Doing this will disable several features of the tv like some audio controls and widescreen/zoom modes. Is there a fix for this??”

If you have multiple HDMI inputs on your TV then plug directly into those. Avoid the pass through, if you choose not to sacrifice the various features.
