To answer my own question, the issue was not caused by another phone paired to the Hyperboom, it was my Apple Watch paired to my iPhone. I barely use my Apple Watch so it basically stays in my room. One day I decided to turn it off, that was the end of my issues with the Hyperboom, now my iPhone plays music fine, no more cut off or connections issues.
