I really can't think of too many reasons to do this. The whole idea is to set up activities so the remote is set to us the correct buttons for a given activity. But, if it becomes absolutely necessary to get to the navigation buttons for the TV while watching it, given the watch TV activity will assign them to TiVo, you can just hit the device button, choose the TV, and the navigation buttons will work the TV. Then just go back to activity to get back to where you were.
