The calibration sets up a generic "ideal" volume level for each channel to the mic location. While it's best to leave the levels of the speakers to what the auto setup tells you because it compensates for speaker distances, there's no reason you can't crank up the bass to your preference after calibration, since bass is non-directional. I recommend setting the sub to half volume, doing a calibration, and then turning it up from the sub's controls to your preference - it's usually easier to fiddle with one or two dials on the sub than to mess around in the menus on the receiver.
