“I have the Samsung 6550 tv which seems to have sound problems of it's own. Can I connect directly from the STB to the soundbar? I would think that the bad signal quality coming out of the TV into the soundbar would only be reproduced.”

Snap, it all depends. If it's the actual source causing the problem, then you're correct the sound bar would sound the same. However, if it's the built in speakers causing the issue and not the signal then the sound bar would bypass the speakers and would sound immensely better.
