“Will the microphone work when they are plugged it either via the 3.5 mm or charging cable or only via Bluetooth? I have had issues with other bluetooth headphones only having a working microphone via bluetooth.”

Yes, they will work either way. I've even used them plugged into my computer via the USB cable. It's worth noting though, if you plug in the 3.5mm cable, you will not be and to simultaneously hear Bluetooth connected devices.
