“This being an HDD laptop, I understand that the start up might take a while. Is there anything else that's affected by it being an HDD? Will apps open slower? Will programs lag or take a while to open?”

As all my computers take a brief moment to load, this one loads quicker and the apps open right away. Now, to be fair, I increased my download speed to 40Mbps. This one is better than the last HP envy model I owned.

A laptop with a traditional HDD may be a few seconds slower than the newest cutting edge flash drives but it will be nearly unnoticeable. As far as apps being slower, no, your 16 gigs of memory will smooth everything out nicely.
