Yes, the front USB 3.0 port on the Xbox One S is an 'Always-on' port. So with the product plugged into that port (which is the one it is designed to be plugged into) it will charge the batteries even with the Xbox off. I am not sure whether the power mode (such as 'instant-on') will affect this. You can easily check if you plug your phone into the port and it will charge regardless of the Xbox's power mode.
