I have one in the living room and another in my bedroom. They function independently.

It will work yes, all you need to do is, when you log in to link the skills and activities to your remote, there is an option to select a Harmony HUB if you have a couple . Make sure you select the HUB you want, and not the one that you've already linked to the other Harmony Remote. Each remote will use their own independent HUB.
