“What are differences between the D3100 and D5000 besides megapixals? Does one perform better than the other? Looking between the two to purchase and not sure which one is "better". I understand the megapixals is more on the D3100 and the D5000 has a swivel screen, but not sure what are the differences I should look at when choosing which to buy.”

The D3100 has more movie options than the D5000, 1920 x 1080 (24p) for the D3100 vs 1,280 x 720/24 fps for the D5000. The D3100 has a 3" LCD screen vs the 2.7" screen of the D5000. The D3100 is also compatible with SDXC and SDHC memory cards, the D5000 only uses SDHC.
